This has always been an odd one. Stand in the center of Darunia's Throne Room inside Goron City, look straight up, and you'll find a hole. The hole doesn't lead anywhere, but at one point during the game's development, this was supposedly a passage Link dropped down to meet Darunia after defeating King Dodongo. Included here is a screenshot of the room rendered in wireframe mode, which fully reveals the geometry in question (And demonstrates that there is no longer anything up there).

Using Gameshark's levitate code you can leap over the gate in Gerudo Valley and access Gerudo's Fortress as a child. For the most part, there's nothing to see here - Except for a bizarre heart piece located in the loft over the jail cell. What's that still doing here?

While the search for the Triforce was at its peak, one of the leading facets within rumors was the alleged "Temple" or "Pyramid" in the Haunted Wasteland. The easiest way to see it is to stand on or near the small outpost where your ghostly guide appears and play the Song of Storms. Look out to the right of the inscription pedestal, and watch the horizon when lightning flashes - You'll see the "Pyramid." This mystery was eventually busted by Gameshark. Using the levitate cheat, you can bypass the Haunted Wastelands' boundaries and walk right up to this object. It's nothing more than a flat texture. Using an emulator, the N64's fog effects can be disabled and the texture is further revealed. It's actually the end section of the cliff extending from Gerudo's Fortress.

As child Link, there is a small statue mounted over the Hyrule Castle Gate. From the ground it's a dismissable piece of scenery... But from on top of the gate, it can be Z-targeted, and will tell the current time as a Gossip Stone does. What?

Ocarina of Time's other nagging question was the Hyrule Field Running Man, and how to beat him. It seemed no matter how fast anyone went or what shortcuts they took, the Running Man always came out on top. Was it even possible to beat this guy? Nintendo said no, but few regarded that as enough. Finally, Gameshark was employed to try and beat the Running Man, but to no avail - Even with a time of 0:00, he would always win. You were never meant to beat him. That was the end of that.

Everyone and their dog has probably noticed this texture on Link's Kokiri hut at some point. You can see a warrior, a fairy flying overhead, and a monster resembling a Dodongo. It's pretty safe to say this was put here for some subtle foreshadowing.

The Poe Salesman is as mysterious as they come. Who is this guy? Where did he come from? Why does he sell Poes? And most importantly, why does he have that sketch of the Triforce on the wall? The most accepted theory is that the Poe Salesman is actually the Castle Guard who was found in this same space as young Link. He did wish there was more chaos in the world, after all, and expressed an unusual interest in ghosts. However there is no precise explanation for his Triforce drawing - Like most concerned evil citizens, he probably wishes he had it himself.

This one may not be worth calling a mystery anymore, but it's still strange nonetheless. The Temple of Time exhibits an odd instance of the 'pop-in' effect. If you look into the Pedestal's chamber before you cross the loading zone (Which is roughly in the middle of the Door of Time's hallway), the room will appear significantly smaller. Cross the loading zone, and the room suddenly expands (Read: Loads into memory). Significance? None. Just a technical oddity. Programmers often do this to conserve system resources, but it's usually not this obvious (Or strange).

After completing Ocarina of Time, many began to wonder why they had not obtained the Triforce. The rumors that followed are among the most spectacular events in gaming history. For months on end, players searched high and low for the sacred relic, trying every obscure method and suggestion in their hunt. It was not until early 1999, four months after the game's release, that the mad search finally came to an end.
The greatest hoax of them all--and the rumor to end all rumors--unfolded at the original HTLOZ in February, 1999. HTLOZ recieved an e-mail from a reader who went by Ariana Almondoz, claiming to have found the Triforce. It was a typical e-mail at the time, but included with her e-mail, and the e-mails that followed, were the most realistic screenshots of the Triforce ever faked. You can still view the original Ariana Almondoz case here.
The bottom line was the Triforce simply did not exist in an obtainable form in Ocarina of Time. This should have been evident from the game's story - After Link retrieved the Master Sword, the Triforce split into it's three parts: Wisdom, Courage, and Power. Link recieved Courage, Zelda recieved Wisdom, and Ganon obtained Power. That is how the Triforce existed after becoming Adult Link, and that is how the Triforce was divided when the game ended. When Ganon was sealed away by the Seven Sages, he took the Triforce of Power with him. End of story.

Despite finishing the dreaded Water Temple and defeating Morpha, the curse of ice that had befallen Zora's Domain is not lifted. Wasn't it supposed to unfreeze? Where's the justice here?
If it's any consolation, Zora's Domain thaws out for the end credits. Indeed the curse is lifted, but it was never meant to happen during the game. It is impossible to unfreeze Zora's Domain before the end credits.

Another oddity within Zora's Domain is found as child Link. A strange "hole" can be seen below the water, but cannot be reached. This mystery was eventually busted by the Gameshark, which made possible a closer inspection. The hole is a small crevice and leads nowhere. By the appearance of the geometry rendered in wireframe mode, this may have led somewhere earlier in the game's development.
